What will be the finished floor covering? If sheetvinyl, thin vinyl plank or peel-n-stick over a thin underlayment and in a traffic area, I would patch the holes. If exposed under a vanity, I would patch for fire draft stopping.

The hole(s) will have a shower over.

With a shower above, I wouldn't worry about them.

if you are putting some mortar under the shower base then i would patch them..
just put pieces of wood slightly larger under each hole and drive a couple of screws to hold the wood.
then when you put the mortar under the base fill the holes with the mortar.
