Two topics:

I am diagnosing a constantly running (little trickle) toilet. It has a new fill valve.

1) In relation to future repairs, is there a way to diagnose which of these problems it is definitively without just replacing parts (flapper, flapper seat, fill valve or flush valve assembly)?

Now on to the current problem:

2a) I have cleaned mold off the bottom of the flapper. The flapper showed no pitting or cracks in the rubber. The chain is correctly spaced.

2b) I cleaned the flapper seat on the flush valve. There was a little slime (rust? iron in water?) on the seat which I easily removed with a toothbrush. The seat had no pits or scratches.

2c) After the flapper and seat were cleaned I filled the tank with water. Then I firmly pressed the flapper onto the flapper seat. I could not make the water stop leaking into the bowl. You can clearly hear it trickeling in.

2d) My thinking now is, there is a crack in the flush valve assembly OR the flush valve assembly is not seated correctly.

Your diagnosis?

Normally, a crack in the flush valve is going to be where the riser attaches to the base and is so, you can often see the water leaking by shining a light down the tube.

Well it wasn't the flush valve or the flapper. The problem was an improperly installed (tweaked) fill valve.

When I shined a light down the flush valve's tube (thanks hj) to look for leaks, water was running out of the refill tube. Of note, the fill valve was recently replaced by the homeowner.

The homeowner installed a Fluidmaster PerforMAX (400H) Universal High Performance Toilet Fill Valve.

After seeing water running out of the refill tube, I noticed that the refill tube was shoved way down the flush valve.

I moved the refill tube up close to the top of the flush valve tube.

Then I downloaded the directions for the fill valve.

Next, I used the directions to adjust the bowl water level dial--I set it 1/2" from the top of the fill valve tube. And, then I adjusted the tank water level with the tank water level adjustment screw.

No more leaking (slowly running toilet) problems.
