The toilet flange is now at the same height as the new floor tile. Do I need to add a spacer on top of the toilet flange or can I use a thicker wax ring?

Best practice would have been to raise the flange to the proper height.*
Good practice (now) would be to add a PROPERLY INSTALLED spacer.
'Who flung dung and run' would be a thick wax ring.
* prior to new flooring:
cut and extend piping 4-6" above expected finished flooring elevation (rubber cap 'stub')
install new flooring leaving 1/4" around stub
cut stub flush to new floor
install new flange ON TOP OF new flooring and SECURE to subfloor (through new finished flooring) using s/s or brass screws

yeah, you will need to add a spacer.
regular johni bolts should be plenty long.
make sure the bolts and nuts are solid brass.
a little bowl wax between the old flange and the bottom of the spacer is what i use.
