After the toilet stops, turn off the shower, or sink, we hear a knocking noise in the walls. House was built in 2009. It has mostly the new pipes where the red flex pipe is the hot water and the blue flex pipe is the cold water. We have replaced the water pressure regulator but it has not solved the problem. Only other thing that we have changed out is a new shower head in the master bathroom. What could be the problem?

The most likely scenario is that the water lines are unsecured and they are shaking around and smacking the studs when the water goes off. The bad news is that without access to the water lines you can't fix the problem, the good news is that it is an easy fix once you get access.
