I have a gas water heater and I've noticed that when it is using gas and someone in the house uses water, I hear a whistling sound. When the water heater is using gas and no one uses water, there is no whistling. Is this bad?

It sounds like it is turbulence in the water flow making the noise.

What happens when the gas burner is NOT on and someone uses water. There should be no interaction between the gas and water.

When the gas burner is not on and someone uses water, there's no whistling or any odd noises.

as hj says, the water and the combustion chamber are not related in any way.
try turning the gas control to the pilot position and take a nice long shower to deplete the available hot water.
see what that does ??
at this point we are throwing out wild guesses...
