I recently installed a new hot water heater and am now having issues in half of my house. My shower will get warm but not hot, my bathroom sink faucet does the same, and my kitchen sink gets warm for a second or two and then becomes cold again. In the other bathroom I am getting hot water, this bathroom is furthest from the hot water heater.
I am able to get hot water everywhere if I run any two faucets at the same time. For example, my master shower has two shower heads and if they're both turned on the water will get very hot. If I am only running one, the water is only warm. If I run the kitchen sink while someone is in the shower the water will get hot but as soon as they turn the shower off it's cold again.
I have tried turning off the cold water supply at the sinks to see what happens but the water is still either warm or cold. I have also replaced the shower cartridges in case of a problem there.
Any help would be much appreciated.

Since we are not there, we have to guess, but you are describing a recirculation system that was installed, or reconnected, without check valve or pump.

There was a thermal recovery system, not sure if that's the same thing. We did not hook it back up when we installed the tank.

if it worked before the new heater but does not work now, then that is where the problem lies.
silly question but you didn't reverse the hot and cold?

No, I didn't reverse hot and cold unless they were incorrect to begin with.
This is a storage tank.

Hooking it back up, and hooking it back up correctly, could be two different things. Can you take a picture of its hookup?
