How hard is it to replace the boot for the methane vent pipe on roof? I was informed by a roofer that my vent pipe boot needs replaced... do I need to purchase this from plumbing supply or roofing supply store? How hard is it to replace as it seems that I now have water damage from the worn boot inside the master bath ceiling.

Your leak is probably at the pipe/neoprene seal joint- where most leaks occur. If so, all that you need to do is cut the 'cone' off a new one (where the cone meets the flashing) and slide it over the pipe and down as far as it will go.

Check sponsor of this web site "PlumbingSupply.com" at top of page.
In "Product Search" box ---- Input "Vent Shield"
A vent shield is made specifically to correct problem where deteriorated rubber meets the vent. Rubber deteriorates due to age, UV sunlight, and expansion/contraction movement of vent. It may be a good idea to install this cheap easy solution on ALL your vent pipes.
